I've been doing some combined parses at the end of each day for the last week, but the amount of healing parsed doesn't even come close to the damage I'm taking. Today's parse, for example, showed me taking just over 44 million points of damage. My personal healing added up to 14 million. My healer mercenary showed less than five million and a shaman matched the mercenary. I was using five nukes and wasn't healing much and the shaman was only spot healing. So I somehow took an extra 20 million points of damage that didn't appear to have any healing. I have all of the log information showing. What am I missing here?

In your case, I'm wondering if heals reported from cleric mercs aren't working correctly, either in game via your filters, or in gamparse.
It sounds like some filter is still off (elixir/heal over times) or something. That's too large of a gap.
The missing damage is how much the healer merc ACTUALLY healed you for. Their direct heals are for some reason not credited to them. When they cast remedy or whatever I noticed it says you have been healed for xyz. Not you have been healed by abc FOR xyz. Edit: derp I didn't read the OP very well.
You're obviously being healed. You simply aren't picking up all the information. Now, I never get a 'perfect' heal parse, but I'm generally somewhat close. I've never seen more than half of my total healing completely missing. I would take the time to ensure you have everything enabled in /filter once more. I can't think of any thing that could account for the massive discrepancy you're describing. Unless you went into Out of Combat constantly or the innate Combat HP Regen was that significant... couple that with, oh, fifty deaths. These are the usual culprits for variance, but never to thag degree. There may be some filter categories that you may not think would have an impact, but do. I'd change every single one to Show, instead of sub-options, and filter all the junk to a minimized window. If you're absolutely certain this is already done, you could see if you notice any difference between, say, GamParse 1.0.3 and 1.0.5 Beta. What you're describing isnt an issue I've ever had, so I'm inclined to throw out ideas. It definitely isn't the norm, so something on your side is causing a spike.
If you are tanking multiple mobs at once how healing is attributed if it lands between 1 mob death and the next taking/giving damage is all over the place. Heals can land after a mob death. But that is all water under the bridge if the parser can't even handle a single 1 on 1 fight. Took too long with an edit Total damage to PC 37452 Combat Regen 51 On second thoughts it isn't really the parser's fault as those overheals are not landing as far as the log is concerned. My current thoughts are some of those overheals are somehow landing, as I don't filter anything.
There is a line when a PC healer heals you, that says their name IIRC? Hence the odd attribution of heals.

Heal messages have two different lines that "report" healing - [Fri Dec 12 12:31:00 2014] You have healed Sleak for 9147 points.[Fri Dec 12 12:31:00 2014] The promise of divine recuperation is fulfilled. You have been healed for 25166 points.The first line is the actual amount you were healed (this is what gamparse uses). The second line, that begins with the spell emote, will report the max the spell would have landed for (had you been missing more than 25166 HP). Heals from mercenaries do not report the first line, hence the "missing" healing in your parses. There's nothing that can be done about it on your end, so I wouldn't worry about it.
