The time it takes to occupy a base is longer than the alert. Also, from old memory, I think the 10 second timer for redeployment and the time for base occupation were different. For example, if you redeployed when you had 10 seconds left, it would not be at the same time. Since the alert system was introduced, the timers are not synchronized. Unfortunately, everyone is aware of this :/
