Thing is, it is set like that, and you have the option of changing that by entering settings. Once you click on the settings button, it will lead you to the game's settings area. On the very first window you see, you will find the factions' colors on the right. Play around with them until you find the right color for each faction. For NC, I put light blue for territory and yellow for how they appear on the minimap. For TR, I put both as red. For VS, I put purple for territory, and light blue for how they appear on the map.
