For those who are in guilds, what do you guys use to manage your guilds? In-game tools, third-party servers, etc.? A lot of people use Teamspeak, Guild Launch, and other services.

    Define "manage?"

As in organize people, communicate, etc?

If your just talking about admin stuff, the built in system works just fine - unless your going to a DKP or attendance thing for raiding, etc.

Yea, pretty much. Apparently Planetside 2 has a lot of people that don't use the in-game tools and use third-party tools to manage their guild. Not sure about EverQuest though.

Best advice: Look though the guild management (assuming you are a leader) tools under the Guild menu and see what you can find. There is quite a bit of functionality there.

We use a custom built website and TeamSpeak 3. These we had in place before SoE added the aforementioned "functionality" to the game.

no one seems to ever use websites even the raiders when we did have raiding. Seems members like Facebook and we get atleast 2 new members a week there

I see a lot of facebook groups but they are a bit too general. Facebook groups are good for general discussion and communicating with people on a more personal level. A custom built website is great, but it's hard to find a good script to implement guild features. That's where Guild Launch, Enjin, or Shivtr comes in. Not sure which one most people use though.
