While buying spells for my little baby Cleric I used /output missingspells and noticed that it included spells that she can't scribe. At the vendor (in POK), too, she had the option to buy those off-deity spells, which she can't scribe. This isn't a game breaking bug, but I'd imagine for new players (and spellbook completionists) it's an annoyance. It would be nice if the spells didn't show up in the vendor or the /output missingspells when the player can't scribe them.
I agree, listing the scroll as limited to Deity: x would fix the vendor issue with no mess. Not sure about the spell output issue, that is surely deeper. Like there's just one list for every class, so trying to fix that part would make a huge number of extra lists. We can hope, though.
